Alphabet = the name of the set of letters that make up a written language.
Vowel = A E I O U

The joke

Q – When were there only three vowels in the English alphabet?
A – Before you and I were born.

Why is it funny?
In this case U and I refer to the subject pronouns YOU and I.
This joke plays on the fact that before you and I were born there were only three vowels, A,E,O (no u or I).
